    Item 6 from zekk, plus the second-run failure it exposed.

    Skill collisions: before linking, bootstrap archives duplicate copies it can prove are its own (a symlink, or a directory byte-identical to the pack's), leaves anything that differs alone with a warning ("looks like a local fork"), records the managed set in ~/.hermes/skills/.agent-boot-managed.json, and reports any remaining duplicate SKILL.md basenames. Archives go to ~/.hermes/skills/.archive// and are never deleted.

    Config privacy: env and agent.conf are written 0600 and repaired in place when already present. tc rejects a group/world-readable config, which made the second bootstrap run fail the identity check with "bootstrap key file mode 664 is too broad".

    Verified with three collision shapes in a fake HOME: identical copy archived, symlink archived, modified fork warned and left; 16 skills linked once; second run idempotent.
